Why are automated farms and semi auto farms not allowed? Even though I'm not afking

Yes, they are allowed. As Adrian said below, as long as you're not afk farming, they are allowed. Sorry for all the confusion.

But what if you have a farm going on in a loaded chunk while you are say, waiting for furnaces to smelt while you go afk? Does that still count as going afk for a farm to run if you are only afk to let the furnaces smelt and the farm is an unintended side affect?

I would say so. While you're waiting for the furnaces to smelt, you're still afk while the farm is running.

The AFK kick will activate anyway. It's not so much going AFK while a farm runs that is a problem, it's intentionally bypassing the auto-kick so that your farm can continue to run indefinitely (Resources for nothing, using server resources).
